I don't think it's a matter of it not making sense. More that the explanations they gave were so flimsy and nonsensical they went beyond the suspension of disbelief into 'okay that's just ****ing stupid' territory.
I mean...CyberPollen? Rain that instantly turns dead bodies to Cybermen (Danny changed within minutes) with no metal to use? Right....They could've at least TRIED to make is sound plausible.

Because...they still have their emotions? It was rather handwaved. I think there's a sort of reason in there somewhere but it was ignored in favour of emotional drama (which wasn't emotional because no one cares about Danny).

Presumably she's not dead. Although if that was a teleport then no only is the Brigadiers's rotting corpse stuck out there somewhere in a Cyberman, he also helped the Master escape. Charming...

Because of....reasons. Gloating? She thought it would be funny? No idea really tbh. Considering she set him and Clara up so that Clara would bring him to the Nethersphere for her it did seem like she didn't actually need him there. A lot of effort for nothing. I assumed there'd be a reveal whether she got him to do something or he inadvertently let the Cybermen loose but it didn't happen.
