Although we never see it, I have always assumed that the TARDIS's lavatory was an eco-friendly device situated strategically close to the food dispenser.

Wasn't 'One' a fan of fish and chips specifically from 60's London?

If you think about it, he seems to travel constantly. From what we see he is almost constantly in one time and place or another. Rarely do he seem to spend long extended periods locked away by himself in the TARDIS. What I mean by this is that, like any traveler, he eats and drinks whatever is available wherever he is, and with grateful locals offering it, or his ability to use the sonic to get money when needed, getting food is never an issue.

In theory he probably wouldn't need to have any food stored in the TARDIS for day to day use, although given it's enormous size, he probably would have some emergency rations stored somewhere.
