Actually I think it's a fusion of all of these ideas.
A nod to the books to keep die-hard fans happy (he's one himself.)
An idea that the Doctor is not only alien, he truly is unique - he's the last of his race.
An ongoing story arc, revealed a little each week to keep viewers hooked. (No multiple-part storylines? How about a "13-parter"? Each self-contained on initial examination, but each contributing to the overall story.)
I honestly believe we will not have the Faction Paradox civil war story featuring in the finale, at least not as it appears in the books - too complicated for the new generation of viewers.
Instead, it will be the Daleks who destroy Gallifrey. We know the series finale features the Daleks - and lots of them. We also know it costs the Doctor his 'life'. RTD has to establish the Daleks as the Doctor's nemesis to a whole new generation of viewers. What better way than have them be the ones who destroyed his planet?
