The people who meet and know The Doctor should be impressed and taken back by him as he's this super intelligent alien.. the fact he's an alien would be enough but also with a space/time machine the companion(s) would be amazed by him, impressed by him.. but that's nothing to do with being equal to him, that's a separate thing... you make the characters equal by them both being well rounded well written characters with agency and flare who have something to offer to whatever is going on.. The Brig disagreed with the Doctor at times, they worked together to achieve things, they were friends, and the Brig was impressed by The Doctor, as anyone would be..
When you have companions like Amy and Clara who sometimes give off the impression that what the Doctor does is nothing no big deal then that just reads false to me.. being impressed in no way diminishes them or weakens them.. we would be impressed by athletes like Usain Bolt, impressed by Einstein impressed by Superman because of what they can do... you wouldn't act oh so cool and indifferent to what they can do and are capable of... Clara was far to blasé about The Doctor and what he can do.... and that's not real.. you would be impressed...”
Because they were friends, at first they were the same as the rest, shocked and amazed with The Doctor. I mean did you forget Amy idolised the Doctor from when she was a kid? And then in The Beast Below wanted to impress The Doctor, which backfired and then she saw who The Doctor really was. A damaged man, this helped their relationship grow and became very good friends. She doesn't need to be in awe of The Doctor every second, that would be ridiculous, and just because The Doctor is an alien, does that mean he must be treated like a superior person? Instead of an actual person?
Clara was also shocked by the Tardis when she first entered, and she respected The Doctor a lot initially, and then basically fell in love with him. And you have to remember The Doctor was playing games with Clara, and did nothing to show why he should be essentially worshiped by Clara. But eventually they became really close friends and that was nice, so why does she need to act lesser than The Doctor? She does not, but it doesn't mean she doesn't respect The Doctor. Watch Robots of Sherwood, where she calls The Doctor a hero.
Anyway my point got a little messed up, so i'll summarise. Both Clara and Amy definitely were impressed and taken back by The Doctor, but once you become close friends with someone, your perspective changes on them. You know them better, and you realise they are just a person as well. Do you think people who are friends with celebrities who aren't celebrities themselves, are taken back by whatever they do? No, i'd imagine they see them as just there friend.
