Other examples of seemingly bad continuity would be the changing face of the daleks, the different cybermen costumes, the changing shape of the sonic screwdriver, the white window frames of the William Hartnell tardis etc.

Why see changes in the look of the Daleks, Cybermen, etc. as bad continuity. As new technology comes along we change our houses, cars, vaccum cleaners - why could this not be a similar case of technological evolution. Perhaps they develop or integrate new technologies as they go along. The doctor certainly can upgrade/re-make his sonic screwdriver just as easily as I can go and buy a new hammer. (He's lost at least one of them - it blew up and started the Great Fire of London!)
As for the TARDIS interior - on this occasion the designer was told to start afresh and create a look for the new series and he did. It's still the same basic TARDIS but with a look and colour scheme that befits the modern/retro feel of the programme. There's been no specific story mention of this new look. It has a crazy patched up, mad scientist feel as well as something organic going on. I think they want to empahsize the
more than just a machine element and in fact did so in 'Boom Town' where the TARDIS regressed that Siltheen back to an egg.
Tom Baker had the wood panel style 'Secondary' control room for a series when the show went a bit gothic - arguably one of the most popular periods of the show. Personally I loved it, though it did rather look like a writing desk!
As for the effects - I'm not sure that the McCoy eras were worse than the Davidsion ones? Budget were certainly tight in the late 80's - but I don't think Who has ever truly been about special effects. It's always been about entertaining stories and let's face it - you have to suspend your disbelief for stories of Space and Time anyway so why can't you look past ropey visual effects at the same time.
