I use ProjectX which is a bit clunky but has one major advantage over Video Redo. It's free and stays that way. There are a number of things about ProjectX which I would like to see changed, but it does the job and cropping out adverts isn't too hard. My Hummy->DVD process is now:

1) Media Controller to download (VERY clunky user interface but more reliable than eLinker).

2) ProjectX to crop and demux.

3) Imago to re-mux

4) DVDAuthorGui to create DVD file structure

5) Nero Express to burn the DVD.

With the exception of Nero (which I already had) all the above are free.

Are you pressing "Remove selected cuts" before saving? Pressing "Cut selection" only marks the selection, it doesn't delete it.
