King Kong. The treatment of him, and his eventual fate, in the Jessica Lange & Fay Wray versions left me depressed, so I haven't bothered watching any King Kong film since.
The white horse in The Neverending Story. It has to be the worst way to die. Way to go with inflicting that scene on us kids, you sadistic bastards.
Yeah, I'm not that crazy about seeing animals suffering or dying in films. I know it's only fiction, but still.
Two come to mind, the horse in The Neverending story, got me everytime as a kid, and the Lassie movie, saw the Peter O Toole version and the dog dying in that had me in tears for ages

However, going off topic........ For me the most upsetting animal death in any media takes place in a novel, namely Algernon in 'Flowers For Algernon'. I know it was adapted to a movie version, but I haven't actually seen it.
Got to be Mufasa! I cried my eyes out when I first saw it. My daughter went through a phase of watching The Lion King every day. It was over a week before I could watch it without sobbing. I think I'm desensitised to it now after watching a million times.
