Some of us did some brainstorming about this on another forum. And we all came to the conclusion is that the show needs a season-long story arc about the Doctor being trapped in a totally alien universe. He could be sent there as part of a trap set by Missy or Davros or whoever the season's big bad is.
The Doctor's knowledge wouldn't help him there, and the TARDIS might not even work properly (cf. Rise of the Cybermen). He'd have trouble just finding out where he is and what's happening, never mind finding a way to return in time to stop Missy/Davros/whoever's evil plan in the season finale.
Surely that would make the problem worse, not better? Unless you show the Doctor completely helpless and failing in this other reality (X-Space?) then you just end up with a Doctor that is triumphant in not just our universe, but all possible universes - he becomes even more godlike than ever.

But surely the point is the Doctor IS a God? Maybe not to his race but to us, he is. I would also say that to us, he's also a 'superhero'. The Doctor is essentially like a time travelling Thor, only with a Sonic Screwdriver instead of the mighty hammer Mjornir.

But he IS a God to those he helps out, in the same way that the God some believe in was probably something else misinterpretated as a God over time (perhaps a alien?). He IS a God. To us. That doesn't mean he IS a God but the Doctor is what we see as a God-like figure.
